Both taxonomically comprehensive coverage and content quality are important for sufficient accuracy. For aquatic ecosystems in Europe, reliable barcode reference libraries are particularly important if molecular identification tools are to be implemented in biomonitoring and reports in the context of the EU Water Framework Directive (WFD) and the Marine Strategy Framework Directive (MSFD). We analysed gaps in the two most important reference databases, Barcode of Life Data Systems (BOLD) and NCBI GenBank, with a focus on the taxa most frequently used in WFD and MSFD. Our analyses show that coverage varies strongly among taxonomic groups, and among geographic regions. In general, groups that were actively targeted in barcode projects (e.g. fish, true bugs, caddisflies and vascular plants) are well represented in the barcode libraries, while others have fewer records (e.g. marine molluscs, ascidians, and freshwater diatoms). We also found that species monitored in several countries often are represented by barcodes in reference libraries, while species monitored in a single country frequently lack sequence records. A large proportion of species (up to 50%) in several taxonomic groups are only represented by private data in BOLD. Our results have implications for the future strategy to fill existing gaps in barcode libraries, especially if DNA metabarcoding is to be used in the monitoring of European aquatic biota under the WFD and MSFD. For example, missing species relevant to monitoring in multiple countries should be prioritized. Their diversity stems in part from variations on a conserved body plan, resulting from and recorded in adaptive changes in the genome. Dissection of the genomic record of sequence change enables broad questions regarding genome evolution to be addressed, even across hyper-diverse taxa within arthropods. Using 76 whole genome sequences representing 21 orders spanning more than 500 million years of arthropod evolution, we document changes in gene and protein domain content and provide temporal and phylogenetic context for interpreting these innovations. We identify many novel gene families that arose early in the evolution of arthropods and during the diversification of insects into modern orders. We reveal unexpected variation in patterns of DNA methylation across arthropods and examples of gene family and protein domain evolution coincident with the appearance of notable phenotypic and physiological adaptations such as flight, metamorphosis, sociality and chemoperception. As sister group to Insecta (sensu stricto), Diplura are key to understanding the early evolution of hexapods and the origin and evolution of insects. Here we report the 1.2-Gbp draft genome of C. augens and results from comparative genomic analyses with other arthropods. Possibly reflecting adaptation to soil life, we identiAed a paucity of photoreceptor genes, and by contrast the largest chemosensory gene repertoire of ionotropic receptors in the animal kingdom. Expansions of detoxiAcation and carbohydrate metabolism gene families likely reflect adaptations for foraging behaviour, and duplicated apoptotic genes might underlie its high regenerative potential. To facilitate the application of multilocus amplicon sequencing (amplicon-seq) data for biodiversity and integrative taxonomic research questions, we present AmpliPiper, an automated and user-friendly software pipeline which carries out bioinformatics analyses of multilocus amplicon-seq data generated with Oxford Nanopore (ONT) sequencing. AmpliPiper combines analysis methods for DNA barcoding data that include demultiplexing of pooled amplicon-seq data, haplotype-specific consensus sequence reconstruction, species identification based on comparison to the BOLD and GenBank databases, phylogenetic analyses and species delimitation. We demonstrate the applicability and workflow of our approach based on a newly generated dataset of 14 hoverfly (Syrphidae) samples that were amplified and sequenced at four marker genes. the Austrian Barcode of Life initiative (ABOL) introduced a new Citizen Science format to Austria, the ABOL BioBlitz, which combines well established Days of Biodiversity (Tage der Artenvielfalt) with the generation of DNA barcodes. Experts on various taxonomic groups meet during these Days of Biodiversity to record as many species as possible. Especially in arthropods, reliable species identification often requires detailed morphological examination of the collected specimens. Since the expertise for accurately identifying arthropods is rare, declining and often restricted to a few people, the generation of DNA barcodes for specimens identified by experts to serve as reference data is an efficient way to safeguard taxonomic knowledge for society and for the future. Here, we publish data on 2,172 specimens, including 1,750 DNA barcodes from 1,040 species, which were mainly collected in protected areas, and make these data openly accessible on the international Barcode of Life platform (BOLD). With the BioBlitz actions, ABOL intends to enhance the value of the Days of Biodiversity for all parties by improving the biodiversity data for distinct areas, securing species identifications, uncovering potential cryptic diversity and digitizing taxonomic expertise. Necessary policies to reverse the current biodiversity decline entail increasing demands in species identification. We report three test cases of our research on the origin and the early splits of insects to exemplify conflicts in phylogenetic reconstruction. (i) The „Entognatha-problem“: Since the support of the taxon Entognatha by morphological data has always been on shaky ground, high hopes were placed in the molecular approach. The first analyses with single genes consistently led to an unprecedented sister group relationship between Protura and Diplura (the new taxon was later termed Nonoculata). Strangely, however, the first comprehensive transcriptomic analyses even questioned the monophyly of Entognatha. While it might look like a merry-go-round of phylogenetic hypotheses, each new analysis helped us to find out some of the deeper causes of these conflicts. Still, the Entognatha-problem has to be considered as not yet solved. (ii) Brain anatomy: The evolution of the fan shaped body, a highly differentiated substructure of the central complex, is very difficult to explain irrespective on which tree it is mapped. This makes this topic a case example for the pitfalls when we are over-confident in our intuitive prioritization and polarization of morphological characters. (iii) DNA barcoding in Protura: the introduction of this identification tool serves as a positive example of how morphological and molecular approaches can complement each other in unexpected harmony. In summary, we are fortunate to nowadays have two a priori independent approaches in phylogenetic research, which can mutually check each other. In the future, phylogenetic trees will be primarily generated from molecular data, but morphological data will still have an important role as a plausibility check. In the case of conflicts between the two independently generated trees, further research must be carried out on both approaches. Both taxonomically comprehensive coverage and content quality are important for sufficient accuracy. For aquatic ecosystems in Europe, reliable barcode reference libraries are particularly important if molecular identification tools are to be implemented in biomonitoring and reports in the context of the EU Water Framework Directive (WFD) and the Marine Strategy Framework Directive (MSFD). We analysed gaps in the two most important reference databases, Barcode of Life Data Systems (BOLD) and NCBI GenBank, with a focus on the taxa most frequently used in WFD and MSFD. Our analyses show that coverage varies strongly among taxonomic groups, and among geographic regions. In general, groups that were actively targeted in barcode projects (e.g. fish, true bugs, caddisflies and vascular plants) are well represented in the barcode libraries, while others have fewer records (e.g. marine molluscs, ascidians, and freshwater diatoms). We also found that species monitored in several countries often are represented by barcodes in reference libraries, while species monitored in a single country frequently lack sequence records. A large proportion of species (up to 50%) in several taxonomic groups are only represented by private data in BOLD. Our results have implications for the future strategy to fill existing gaps in barcode libraries, especially if DNA metabarcoding is to be used in the monitoring of European aquatic biota under the WFD and MSFD. For example, missing species relevant to monitoring in multiple countries should be prioritized for future collaborative programs. However, alternative agents exists, which should not be automatically neglected when studies are newly designed. This review provides an overview of the application of propylene glycol (PG) in DNA-based studies of invertebrates, thus to stimulate an evidence-based discussion. The use of PG in DNA-based studies of invertebrates is still limited (n = 79), but a steady increase has been visible since 2011. Most studies used PG as a fixative for passive trapping (73%) and performed Sanger sequencing (66%; e.g. DNA barcoding). More recently, HTS setups joined the field (11%). Terrestrial Coleoptera (30%) and Diptera (20%) were the most studied groups. Very often, information on the grade of PG used (75%) or storage conditions (duration, temperature) were lacking. This rendered direct comparisons of study results difficult, and highlight the need for further systematic studies on these subjects. When compared to absolute ethanol, PG can be more widely and cheaply acquired (e.g. as an antifreeze, 13% of studies). It also enables longer trapping intervals, being especially relevant at remote or hard-to-reach places. Shipping of PG-conserved samples is regarded as risk-free and is authorised, pinpointing its potential for larger trapping programs or citizen science projects. Its property to retain flexibility of morphological characters as well as to lead to a reduced shrinkage effect was especially appraised by integrative study designs. Finally, the so far limited application of PG in the context of HTS showed promising results for short read amplicon sequencing and reduced representation methods. Knowledge of the influence of PG fixation and storage for long(er) read HTS setups is currently unavailable.
