            "abstractNote": "The influence of variations in sampling unit dimensions on the assessment of fish species structuring has been widely documented. However, this issue has been restricted to a very limited range of community and population indices (mainly species richness and density). Here, we have investigated this issue through the analysis of 13 diversity indices related to 3 diversity components (number of species, evenness and functional diversity). We analyzed a large set of 257 standardized underwater visual census (UVC) transects dealing with 254 coral fish species. The sensitivity of the indices to the variation in sampling unit dimensions was studied by comparing a range of 55 couples of transect length and width representing 34 sampling surfaces. We found that the extent and profile of the sensitivity to changes in transect dimensions strongly varied both from one index to another and from one dimension to another (length and width). The most sensitive indices were more strongly impacted by variation in length than width. We also showed that for a fixed transect surface, the couple of chosen length and width may alter the assessment of indices related to each of the three main diversity components studied. Some widely used diversity indices, such as species richness and Shannon index, appeared to be very sensitive to changes in transect length and width. In contrast, while still very little used in coral fish studies, two functional diversity indices (FDiv, FEve), and to a lesser extent an evenness index (Berger–Parker), remained robust in the face of change in sampling dimensions. By showing that the variation in sampling dimensions (length, width and surface) may impact diversity indices in a contrasting manner, we stress the need to take into account the sensitivity of the indices to this criterion in the process of selection of the indices to be analyzed in diversity studies. Finally, we found that 30 m long*5 m wide transects might be a suitable compromise size for assessing the patterns of each of the three major complementary components of coral fish diversity.",

            "abstractNote": "The species diversity of the four major Eastern Boundary Upwelling Ecosystems (EBUEs) is studied and compared with the aim of better understanding their functioning. Functional groups (FGs) of organisms were defined according to their taxonomy, body size and trophic level (TL), and span from plankton to top predators. Four large sub-divisions are defined in each system: two latitudinal sub-divisions (north and south) and two zonal sub-divisions (inshore and offshore), resulting in four sub-ecosystems per EBUE. A semi-quantitative approach is used in which only the dominant species (contributing 90% of overall biomass) are considered. EBUEs are compared in regard to their species composition, dominant species richness and evenness within FGs. The data are interpreted, focusing on latitudinal, zonal and depth gradients of diversity. Trophic flows (inflow and outflow) through the small pelagic fish FG are derived from different Ecopath models. This analysis of the four ecosystems and their sub-divisions does not provide support for the expected wasp-waist food web structure and functioning, with a single or several species of small pelagic fish primarily channelling the energy flow from lower to higher TL. Instead, similar low levels of richness were observed in many FGs of intermediate TL, allowing several energy transfer pathways. The gamma diversity is high due to the geographical distance between EBUEs and the presence or absence of rivers, but not to differences in their latitudinal position. The beta diversity is also high, due to the same factors plus the variation in shelf width and the contrast between inshore and offshore subdivisions. The differences in richness and evenness among EBUEs are minor and do not explain the higher secondary and tertiary productivity of the Humboldt ecosystem.",

            "abstractNote": "Although little is known about the individual-level mechanisms that influence small pelagic fish species' reproductive strategy, Mullon et al. [Mullon, C., Cury, P., Penven, P., 2002. Evolutionary individual-based model for the recruitment of anchovy (Engraulis capensis) in the southern Benguela. Canadian journal of Fisheries and Aquatic Sciences 59, 910-922] showed that the observed anchovy spawning patterns in the southern Benguela Current system off South Africa could be accurately reproduced by simulating a natal homing reproductive strategy, i.e. individuals spawning at their natal date and place. Here we used a similar method, i.e., an individual-based model of the natal homing reproductive strategy, and applied it to other upwelling systems: the northern Humboldt Current system off Peru, the southern Humboldt Current system off Chile and the central Canary Current system off Morocco. We investigated the spatial (horizontal and vertical) and seasonal spawning patterns that emerged after applying different environmental constraints in the model, and compared these to observed spawning patterns of sardine and anchovy in their respective systems. The selective environmental constraints tested were: (I) lethal temperature; (2) retention over the continental shelf-, and (3) avoidance of dispersive structures. Simulated horizontal spatial patterns and seasonal patterns compared reasonably well with field data, but vertical patterns in most cases did not. Similarly to what was found for the southern Benguela, temperature was a determinant constraint in the southern Humboldt. The shelf retention constraint led to selection of a particular spawning season during the period of minimum upwelling in all three of the upwelling regions considered, and to spatial patterns that matched observed anchovy spawning off Chile and sardine spawning off Morocco. The third constraint, avoidance of dispersive structures, led to the emergence of a spawning season during the period of maximum upwelling off Chile and Morocco, but not in Peru. The most accurate representation of observed spatio-temporal spawning patterns off Peru was achieved through a combination of shelf retention and non-dispersion constraints.",

            "abstractNote": "Several empirical and theoretical studies have shown how the exploitation of food sources, the choice of resting sites or other types of collective decision-making in heterogeneous environments are facilitated and modulated by social interactions between conspecifics. It is well known that many pelagic fishes live in schools and that this form of gregarious behavior provides advantages in terms of food intake and predator avoidance efficiency. However, the influence of social behavior in the formation of aggregations by tuna under floating objects (FOBs) is poorly understood. In this work, we investigated the collective patterns generated by different theoretical models, which either include or exclude social interactions between conspecifics, in the presence of two aggregation sites. The resulting temporal dynamics and distributions of populations were compared to in situ observations of tuna behavior. Our work suggests that social interactions should be incorporated in aggregative behavior to reproduce the temporal patterns observed in the field at both the individual and the group level, challenging the common vision of tuna aggregations around FOBs. Our study argues for additional data to further demonstrate the role of social behavior in the dynamics of these fish aggregations. Understanding the interplay between environmental and social factors in the associative behavior of fish with FOBs is necessary to assess the consequences of the widespread deployment of artificial FOBs by fishermen.",

            "abstractNote": "Aim\n\nIn this paper, we applied the concept of ‘hierarchical filters’ in community ecology to model marine species distribution at nested spatial scales.\n\n\nLocation\n\nGlobal, Mediterranean Sea and the Gulf of Gabes (Tunisia).\n\n\nMethods\n\nWe combined the predictions of bioclimatic envelope models (BEMs) and habitat models to assess the current distribution of 20 exploited marine species in the Gulf of Gabes. BEMs were first built at a global extent to account for the full range of climatic conditions encountered by a given species. Habitat models were then built using fine-grained habitat variables at the scale of the Gulf of Gabes. We also used this hierarchical filtering approach to project the future distribution of these species under both climate change (the A2 scenario implemented with the Mediterranean climatic model NEMOMED8) and habitat loss (the loss of Posidonia oceanica meadows) scenarios.\n\n\nResults\n\nThe hierarchical filtering approach predicted current species geographical ranges to be on average 56% smaller than those predicted using the BEMs alone. This pattern was also observed under the climate change scenario. Combining the habitat loss and climate change scenarios indicated that the magnitude of range shifts due to climate change was larger than from the loss of P. oceanica meadows.\n\n\nMain conclusions\n\nOur findings emphasize that BEMs may overestimate current and future ranges of marine species if species–habitat relationships are not also considered. A hierarchical filtering approach that accounts for fine-grained habitat variables limits the uncertainty associated with model-based recommendations, thus ensuring their outputs remain applicable within the context of marine resource management.",

            "abstractNote": "Micropathogens (viruses, bacteria, fungi, parasitic protozoa) share a common trait, which is partial clonality, with wide variance in the respective influence of clonality and sexual recombination on the dynamics and evolution of taxa. The discrimination of distinct lineages and the reconstruction of their phylogenetic history are key information to infer their biomedical properties. However, the phylogenetic picture is often clouded by occasional events of recombination across divergent lineages, limiting the relevance of classical phylogenetic analysis and dichotomic trees. We have applied a network analysis based on graph theory to illustrate the relationships among genotypes of Trypanosoma cruzi, the parasitic protozoan responsible for Chagas disease, to identify major lineages and to unravel their past history of divergence and possible recombination events. At the scale of T. cruzi subspecific diversity, graph theory-based networks applied to 22 isoenzyme loci (262 distinct Multi-Locus-Enzyme-Electrophoresis -MLEE) and 19 microsatellite loci (66 Multi-Locus-Genotypes -MLG) fully confirms the high clustering of genotypes into major lineages or “near-clades”. The release of the dichotomic constraint associated with phylogenetic reconstruction usually applied to Multilocus data allows identifying putative hybrids and their parental lineages. Reticulate topology suggests a slightly different history for some of the main “near-clades”, and a possibly more complex origin for the putative hybrids than hitherto proposed. Finally the sub-network of the near-clade T. cruzi I (28 MLG) shows a clustering subdivision into three differentiated lesser near-clades (“Russian doll pattern”), which confirms the hypothesis recently proposed by other investigators. The present study broadens and clarifies the hypotheses previously obtained from classical markers on the same sets of data, which demonstrates the added value of this approach. This underlines the potential of graph theory-based network analysis for describing the nature and relationships of major pathogens, thereby opening stimulating prospects to unravel the organization, dynamics and history of major micropathogen lineages.",

            "abstractNote": "In marine ecosystems, like most natural systems, patchiness is the rule. A characteristic of pelagic ecosystems is that their ‘substrate’ consists of constantly moving water masses, where ocean surface turbulence creates ephemeral oases. Identifying where and when hotspots occur and how predators manage those vagaries in their preyscape is challenging because wide-ranging observations are lacking. Here we use a unique data set, gathering high-resolution and wide-range acoustic and GPS-tracking data. We show that the upper ocean dynamics at scales less than 10 km play the foremost role in shaping the seascape from zooplankton to seabirds. Short internal waves (100 m–1 km) play a major role, while submesoscale (~1–20 km) and mesoscale (~20–100 km) turbulence have a comparatively modest effect. Predicted changes in surface stratification due to global change are expected to have an impact on the number and intensity of physical structures and thus biological interactions from plankton to top predators.",

            "abstractNote": "Circulation and the related biological production have been studied during five cruises conducted in the Mozambique Channel (MZC) between 2005 and 2010. The circulation in the MZC is known to be highly turbulent, favouring enhanced primary production as a result of mesoscale eddy dynamics, and connectivity throughout the Channel due to the variable currents associated with migrating eddies. This paper presents the results of in situ measurements that characterize the horizontal and vertical currents in the surface and subsurface layers (0–500 m). The in situ data were analysed together with the geostrophic eddy field observed from satellite altimeter measurements. Different circulation regimes were investigated, including the “classical” anticyclonic eddy generated at the Channel narrows (16°S), the enhancement of southward migrating eddies by merging with structures (both cyclonic and anticyclonic) formed in the east of the Channel, and the presence of a fully developed cyclonic eddy at the Channel narrows. Comparison between in situ measurements (S-ADCP and velocities derived from surface drifters) and the geostrophic current derived from sea surface height measurements indicated that the latter can provide a reliable, quantitative description of eddy driven circulation in the MZC, with the exception that these currents are weaker by as much 30%. It is also suggested from in situ observation (drifters) that the departure from geostrophy of the surface circulation might be linked to strong wind conditions. Finally, our observations highlight that a-geostrophic currents need to be considered in future research to facilitate a more comprehensive description of the circulation in this area.",
