            "abstractNote": "Over the last few years, genome-wide data for a large number of ancient human samples have been collected. Whilst datasets of captured SNPs have been collated, high coverage shotgun genomes (which are relatively few but allow certain types of analyses not possible with ascertained captured SNPs) have to be reprocessed by individual groups from raw reads. This task is computationally intensive. Here, we release a dataset including 35 whole-genome sequenced samples, previously published and distributed worldwide, together with the genetic pipeline used to process them. The dataset contains 72,041,355 sites called across 19 ancient and 16 modern individuals and includes sequence data from four previously published ancient samples which we sequenced to higher coverage (10–18x). Such a resource will allow researchers to analyse their new samples with the same genetic pipeline and directly compare them to the reference dataset without re-processing published samples. Moreover, this dataset can be easily expanded to increase the sample distribution both across time and space.",

            "abstractNote": "During the last decade, the analysis of ancient DNA (aDNA) sequence has become a powerful tool for the study of past human populations. However, the degraded nature of aDNA means that aDNA molecules are short and frequently mutated by post-mortem chemical modifications. These features decrease read mapping accuracy and increase reference bias, in which reads containing non-reference alleles are less likely to be mapped than those containing reference alleles. Alternative approaches have been developed to replace the linear reference with a variation graph which includes known alternative variants at each genetic locus. Here, we evaluate the use of variation graph software vg to avoid reference bias for aDNA and compare with existing methods.",

            "abstractNote": "The destruction of natural habitat for cropland and pasture represents a major threat to global biodiversity. Despite widespread societal concern about biodiversity loss associated with food production, consumer access to quantitative estimates of the impact of crop production on the world's species has been very limited compared to assessments of other environmental variables such as greenhouse gas emissions or water use. Here, we present a consistent dataset of the biodiversity footprints of pasture and 175 crops at the global and national level. The data were generated by combining maps of the global distribution of agricultural areas in the year 2000 with spatially explicit estimates of the biodiversity loss associated with the conversion of natural habitat to farmland. Estimates were derived for three common alternative measures of biodiversity – species richness, threatened species richness, and range rarity – of the world's mammals, birds, and amphibians. Our dataset provides important quantitative information for food consumers and policy makers, allowing them to take evidence-based decisions to reduce the biodiversity footprint of global food production.",

            "abstractNote": "Predicting how populations may respond to climate change and anthropogenic pressures requires detailed knowledge of demographic traits, such as survival and reproduction. However, the availability of these data varies greatly across space and taxa. Therefore, it is common practice to conduct population assessments by filling in missing values from surrogate species or other populations of the same species. Using these independent surrogate values concurrently with observed data neglects the life-history trade-offs that connect the different aspects of a population's demography. Consequently, this approach introduces biases that could ultimately lead to erroneous management decisions. We use a Bayesian hierarchical framework to combine fragmented multi-population data with established life-history theory and reconstruct population-specific demographic data across a substantial part of a species breeding range. We apply our analysis to a long-lived colonial species, the black-legged kittiwake Rissa tridactyla, that is classified as globally Vulnerable and is highly threatened by increasing anthropogenic pressures, including offshore renewable energy development. We then use a projection analysis to examine how the reconstructed demographic parameters may improve population assessments, compared to models that combine observed data with independent surrogate values. Demographic parameters reconstructed using a hierarchical framework can be utilised in a range of population modelling approaches. They can also be used as reference estimates to assess whether independent surrogate values are likely to over or underestimate missing demographic parameters. We show that surrogate values from independent sources are often used to fill in missing parameters that have large potential demographic impact, and that resulting biases are driven in unpredictable directions thus precluding assessments from being consistently precautionary. Synthesis and applications. Our study dramatically increases the spatial coverage of population-specific demographic data for black-legged kittiwakes. The reconstructed demographic parameters presented can also be used immediately to reduce uncertainty in the consenting process for offshore wind development in the United Kingdom and Ireland. More broadly, we show that the reconstruction approach used here provides a new avenue for improving evidence-based management and policy action for animal and plant populations with fragmented and error prone demographic data.",

            "abstractNote": "Attempts to identify a ‘homeland’ for our species from genetic data are widespread in the academic literature. However, even when putting aside the question of whether a ‘homeland’ is a useful concept, there are a number of inferential pitfalls in attempting to identify the geographic origin of a species from contemporary patterns of genetic variation. These include making strong claims from weakly informative data, treating genetic lineages as representative of populations, assuming a high degree of regional population continuity over hundreds of thousands of years, and using circumstantial observations as corroborating evidence without considering alternative hypotheses on an equal footing, or formally evaluating any hypothesis. In this commentary we review the recent publication that claims to pinpoint the origins of ‘modern humans’ to a very specific region in Africa (Chan et al., 2019), demonstrate how it fell into these inferential pitfalls, and discuss how this can be avoided.",

            "abstractNote": "Leopards are the only big cats still widely distributed across the continents of Africa and Asia. They occur in a wide range of habitats and are often found in close proximity to humans. But despite their ubiquity, leopard phylogeography and population history have not yet been studied with genomic tools. Here, we present population-genomic data from 26 modern and historical samples encompassing the vast geographical distribution of this species. We find that Asian leopards are broadly monophyletic with respect to African leopards across almost their entire nuclear genomes. This profound genetic pattern persists despite the animals’ high potential mobility, and despite evidence of transfer of African alleles into Middle Eastern and Central Asian leopard populations within the last 100,000 years. Our results further suggest that Asian leopards originated from a single out-of-Africa dispersal event 500–600 thousand years ago and are characterized by higher population structuring, stronger isolation by distance, and lower heterozygosity than African leopards. Taxonomic categories do not take into account the variability in depth of divergence among subspecies. The deep divergence between the African subspecies and Asian populations contrasts with the much shallower divergence among putative Asian subspecies. Reconciling genomic variation and taxonomy is likely to be a growing challenge in the genomics era.",

            "abstractNote": "The impact of deteriorating climatic conditions on variability in the archaeological record towards the Last Glacial Maximum (LGM) remains uncertain. Partly as a result of poor-quality data, previous studies on Upper Palaeolithic (UP) societies of North-Western Europe prior to the LGM have focused on techno-typological traditions and diversification to outline the diachronic processes through which assemblage composition changed. This study addresses the adaptive trade-offs brought about by the general climatic downturn towards the LGM in North-Western Europe, by investigating the impact of local climate and habitat characteristics on the behavioural variability that characterises Gravettian technological organisation compared to the previous Aurignacian, based on two assemblages from Walou Cave, Belgium. This site is one of the rare well-stratified sites in North-Western Europe with evidence for multiple occupation events accompanied by a fine-grained palaeoenvironmental record. We use a combination of analytical techniques (AMS, LA-ICP-MS and ZooMS) to evaluate questions about hunter-gatherer adaptations. Faunal remains at Walou Cave mirror the faunal diversity documented at numerous other Aurignacian and Gravettian sites in the broader European context, which is similar between both periods. The overall picture presented here, using multiple lines of evidence, is not entirely clear; nonetheless, the results suggest that Gravettian technologies are unlikely to solely be a product of heightened risk in relation to a significant reshuffling of food resources compared to the previous Aurignacian. Future research of the factors structuring assemblage variability prior to the LGM will have to assess whether Aurignacian and Gravettian technologies indeed offer no relative material advantage over one another, a phenomenon called ‘technological equivalence’.",

            "abstractNote": "Many seabirds dive to forage, and the ability to use this hunting technique varies according to such factors as morphology, physiology, prey availability, and ambient light levels. Proficient divers are more able to seize sinking baits deployed by longline fishing vessels and may return them to the surface, increasing exposure of other species. Hence, diving ability has major implications for mitigating incidental mortality (bycatch) in fisheries. Here, the diving behaviour and activity patterns of the most bycaught seabird species worldwide, the white-chinned petrel (Procellaria aequinoctialis), tracked from Bird Island (South Georgia), are analysed. Three data sources (dives, spatial movements, and immersion events) are combined to examine diverse aspects of at-sea foraging behaviour, and their implications for alternative approaches to bycatch mitigation are considered. The tracked white-chinned petrels (n = 14) mostly performed shallow dives (<3 m deep) of very short duration (<5 s), predominantly during darkness, but only 7 and 10% of landings in daylight and darkness, respectively, involved diving, suggesting that surface-seizing is the preferred foraging technique. Nonetheless, individuals were able to dive to considerable depth (max = 14.5 m) and at speed (max = 2.0 m·s−1), underlining the importance of using heavy line-weighting to maximize hook sink rates, and bird-scaring lines (Tori lines) that extend for long distances behind vessels to protect hooks until beyond diving depths.",
