"abstractNote": "Increased sampling of genomes and populations across closely related species has revealed that levels of genetic exchange during and after speciation are higher than previously thought. One obvious manifestation of such exchange is strong cytonuclear discordance, where the divergence in mitochondrial DNA (mtDNA) differs from that for nuclear genes more (or less) than expected from differences between mtDNA and nuclear DNA (nDNA) in population size and mutation rate. Given genome-scale data sets and coalescent modeling, we can now confidently identify cases of strong discordance and test specifically for historical or recent introgression as the cause. Using population sampling, combining exon capture data from historical museum specimens and recently collected tissues we showcase how genomic tools can resolve complex evolutionary histories in the brachyotis group of rock-wallabies (Petrogale). In particular, applying population and phylogenomic approaches we can assess the role of demographic processes in driving complex evolutionary patterns and assess a role of ancient introgression and hybridization. We find that described species are well supported as monophyletic taxa for nDNA genes, but not for mtDNA, with cytonuclear discordance involving at least 4 operational taxonomic units across 4 species which diverged 183–278 kya. ABC modeling of nDNA gene trees supports introgression during or after speciation for some taxon pairs with cytonuclear discordance. Given substantial differences in body size between the species involved, this evidence for gene flow is surprising. Heterogenous patterns of introgression were identified but do not appear to be associated with chromosome differences between species. These and previous results suggest that dynamic past climates across the monsoonal tropics could have promoted reticulation among related species.",

"abstractNote": "A recent opinion advocating for a reorientation of natural history museums to hold ‘compassionate collections’ that minimize harm to wildlife (Byrne 2023) begs commentary. Such collections are defined by four premises, only the first of which (avoiding the killing of organisms to obtain specimens) is controversial. The remaining three principles promote optimization of the maintenance and study of existing collections, whilst fostering a more inclusive community (Byrne 2023), which museum curators already strive to do. In our opinion, because the fundamental functioning of natural history museums would be impacted by this doctrine, its promotion and potential consequences should therefore elicit an in-depth evaluation by museum scientists. We hope to demonstrate here that compassionate collections would not fulfil the urgent exigencies of scientifically assessing biotic diversity, which is vital to our understanding of ecosystems and evolution. Neither could they stimulate anything other than a more superficial connection to the complex and intricate realities of the natural world than presently exists. Rather, if endorsed, such a dogmatic vision would result in a progressive and dramatic loss of knowledge, with an inevitable concomitant threat to the future of biotic studies.",

"abstractNote": "Biological collections have been historically regarded as fundamental sources of scientific information on biodiversity. They are commonly associated with a variety of biases, which must be characterized and mitigated before data can be consumed. In this work, we are motivated by taxonomic and collector biases, which can be understood as the effect of particular recording preferences of key collectors on shaping the overall taxonomic composition of biological collections they contribute to. In this context, we propose two network models as the first steps towards a network-based conceptual framework for understanding the formation of biological collections as a result of the composition of collectors’ interests and activities. Building upon the defined network models, we present a case study in which we use our models to explore the community of collectors and the taxonomic composition of the University of Brasília herbarium. We describe topological features of the networks and point out some of the most relevant collectors in the biological collection as well as their taxonomic groups of interest. We also investigate their collaborative behaviour while recording specimens. Finally, we discuss future perspectives for incorporating temporal and geographical dimensions to the models. Moreover, we indicate some possible investigation directions that could benefit from our approach based on social network analytics to model and analyse biological collections.",

"abstractNote": "Order is the key both to the accessibility of materials and to the appreciation of such facts and inferences as these materials afford. An arrangement according to some definite plan of grouping has to do with whole collections, with categories of specimens within each collection, with specimens within each general category, with the card indexes, and even with the placement of the data on the label attached to each specimen. Simplicity and clearness are fundamental to any scheme of arrangement adopted. Nothing can be more disheartening to a research student, except absolute chaos, than a complicated “system,” in the invidious sense of the word, carried out to the absurd limits recommended by some so-called “efficiency expert.” However, error in this direction is rare compared with the opposite extreme, namely, little or no order at all.",

"abstractNote": "Natural history museums are unique spaces for interdisciplinary research and educational innovation. Through extensive exhibits and public programming and by hosting rich communities of amateurs, students, and researchers at all stages of their careers, they can provide a place-based window to focus on integration of science and discovery, as well as a locus for community engagement. At the same time, like a synthesis radio telescope, when joined together through emerging digital resources, the global community of museums (the ‘Global Museum’) is more than the sum of its parts, allowing insights and answers to diverse biological, environmental, and societal questions at the global scale, across eons of time, and spanning vast diversity across the Tree of Life. We argue that, whereas natural history collections and museums began with a focus on describing the diversity and peculiarities of species on Earth, they are now increasingly leveraged in new ways that significantly expand their impact and relevance. These new directions include the possibility to ask new, often interdisciplinary questions in basic and applied science, such as in biomimetic design, and by contributing to solutions to climate change, global health and food security challenges. As institutions, they have long been incubators for cutting-edge research in biology while simultaneously providing core infrastructure for research on present and future societal needs. Here we explore how the intersection between pressing issues in environmental and human health and rapid technological innovation have reinforced the relevance of museum collections. We do this by providing examples as food for thought for both the broader academic community and museum scientists on the evolving role of museums. We also identify challenges to the realization of the full potential of natural history collections and the Global Museum to science and society and discuss the critical need to grow these collections. We then focus on mapping and modelling of museum data (including place-based approaches and discovery), and explore the main projects, platforms and databases enabling this growth. Finally, we aim to improve relevant protocols for the long-term storage of specimens and tissues, ensuring proper connection with tomorrow’s technologies and hence further increasing the relevance of natural history museums.",

"abstractNote": "The Severe Acute Respiratory Syndrome Coronavirus 2 (SARS-CoV-2) pandemic reveals a major gap in global biosecurity infrastructure: a lack of publicly available biological samples representative across space, time, and taxonomic diversity. The shortfall, in this case for vertebrates, prevents accurate and rapid identification and monitoring of emerging pathogens and their reservoir host(s) and precludes extended investigation of ecological, evolutionary, and environmental associations that lead to human infection or spillover. Natural history museum biorepositories form the backbone of a critically needed, decentralized, global network for zoonotic pathogen surveillance, yet this infrastructure remains marginally developed, underutilized, underfunded, and disconnected from public health initiatives. Proactive detection and mitigation for emerging infectious diseases (EIDs) requires expanded biodiversity infrastructure and training (particularly in biodiverse and lower income countries) and new communication pipelines that connect biorepositories and biomedical communities. To this end, we highlight a novel adaptation of Project ECHO’s virtual community of practice model: Museums and Emerging Pathogens in the Americas (MEPA). MEPA is a virtual network aimed at fostering communication, coordination, and collaborative problem-solving among pathogen researchers, public health officials, and biorepositories in the Americas. MEPA now acts as a model of effective international, interdisciplinary collaboration that can and should be replicated in other biodiversity hotspots. We encourage deposition of wildlife specimens and associated data with public biorepositories, regardless of original collection purpose, and urge biorepositories to embrace new specimen sources, types, and uses to maximize strategic growth and utility for EID research. Taxonomically, geographically, and temporally deep biorepository archives serve as the foundation of a proactive and increasingly predictive approach to zoonotic spillover, risk assessment, and threat mitigation.",

"abstractNote": "Natural history collections preserve critical information on biodiversity in space and time, but collections housed in museums have traditionally been inaccessible to many. At the same time, there remains great under-representation of many groups among researchers in science and education, even though diverse research teams approach problems with greater combinations of expertise and background, often resulting in more highly cited papers1. Here, we highlight how the advent of digitization (open access to images and specimen data) now makes a wealth of biodiversity information broadly available, and represents one method that can simultaneously increase access to those samples and help diversify our community. Digitization allows access to museum holdings to those for whom collections have typically been out of reach.",

"abstractNote": "Biological collections are a critical part of the nation's science and innovation infrastructure and a fundamental resource for understanding the natural world. Biological collections underpin basic science discoveries as well as deepen our understanding of many challenges such as global change, biodiversity loss, sustainable food production, ecosystem conservation, and improving human health and security. They are important resources for education, both in formal training for the science and technology workforce, and in informal learning through schools, citizen science programs, and adult learning. However, the sustainability of biological collections is under threat. Without enhanced strategic leadership and investments in their infrastructure and growth many biological collections could be lost.\n\nBiological Collections: Ensuring Critical Research and Education for the 21st Century recommends approaches for biological collections to develop long-term financial sustainability, advance digitization, recruit and support a diverse workforce, and upgrade and maintain a robust physical infrastructure in order to continue serving science and society. The aim of the report is to stimulate a national discussion regarding the goals and strategies needed to ensure that U.S. biological collections not only thrive but continue to grow throughout the 21st century and beyond.",

"abstractNote": "Large-scale analysis of the fossil record requires aggregation of palaeontological data from individual fossil localities. Prior to computers, these synoptic datasets were compiled by hand, a laborious undertaking that took years of effort and forced palaeontologists to make difficult choices about what types of data to tabulate. The advent of desktop computers ushered in palaeontology's first digital revolution—online literature-based databases, such as the Paleobiology Database (PBDB). However, the published literature represents only a small proportion of the palaeontological data housed in museum collections. Although this issue has long been appreciated, the magnitude, and thus potential significance, of these so-called ‘dark data’ has been difficult to determine. Here, in the early phases of a second digital revolution in palaeontology—the digitization of museum collections—we provide an estimate of the magnitude of palaeontology's dark data. Digitization of our nine institutions' holdings of Cenozoic marine invertebrate collections from California, Oregon and Washington in the USA reveals that they represent 23 times the number of unique localities than are currently available in the PBDB. These data, and the vast quantity of similarly untapped dark data in other museum collections, will, when digitally mobilized, enhance palaeontologists’ ability to make inferences about the patterns and processes of past evolutionary and ecological changes.",

"abstractNote": "While August 25, 1916, stands as the pivotal date in the history of the National Park Service, September 15, 1916, is arguably no less significant. Like August 25 it was a Friday, and indeed exactly three weeks since the Park Service had been approved.\n\nWatching their mailboxes across the country, members of the American Association for the Advancement of Science (AAAS) looked forward to receiving their weekly journal. Titled Science (and still in publication), its second feature article that September 15, “Animal Life as an Asset of National Parks,” proposed two revolutionary ideas; First, that predators should live unmolested in the parks, and second, that education was essential to the visitor experience.\n\nNeither was especially what the Interior Department wanted to hear. As the presumptive director of its new Park Service, Stephen T. Mather had himself proposed that the parks be operated “on a business basis.” Business meant new hotels and recreational facilities, best linked by new park roads. Wildlife should be “safe” and benign. Simply put, predators were not good for business.\n\nBesides, most park rangers, going back to military days, commonly trapped fur-bearing animals, including predators. In allowing the practice, the Interior Department intended to supplement the rangers’ incomes. As for education, Mather talked more about entertainment, highlighted by bear-feeding shows and other staged events.\n\nSuddenly, his comfort zone was being challenged by two biologists from the University of California. The lead author of the essay, and its senior visionary, was Joseph Grinnell. Born on February 27, 1877, at Fort Sill, Oklahoma, Grinnell grew up watching his father, a physician, administer to Plains Indians living on the reservation.",

"abstractNote": "Critically endangered species that have undergone severe population bottlenecks often have little remaining genetic variation, making it difficult to reconstruct population histories to apply in reintroduction and recovery strategies. By using ancient DNA techniques, it is possible to combine genetic evidence from the historical population with contemporary samples to provide a more complete picture of a species' genetic variation across its historical range and through time. Applying this approach, we examined changes in the mitochondrial DNA (mtDNA) control region (526 base pairs) of the endangered California Condor (Gymnogyps californianus). Results showed a >80% reduction in unique haplotypes over the past 2 centuries. We found no spatial sorting of haplotypes in the historical population; the periphery of the range contained haplotypes that were common throughout the historical range. Direct examination of mtDNA from California Condor museum specimens provided a new window into historical population connectivity and genetic diversity showing: (1) a substantial loss of haplotypes, which is consistent with the hypothesis that condors were relatively abundant in the nineteenth century, but declined rapidly as a result of human-caused mortality; and (2) no evidence of historical population segregation, meaning that the available genetic data offer no cause to avoid releasing condors in unoccupied portions of their historical range.",

"abstractNote": "Natural history museums and the specimen collections they curate are vital scientific infrastructure, a fact as true today as it was when biologists began collecting and preserving specimens over 200 years ago. The importance of museum specimens in studies of taxonomy, systematics, ecology and evolutionary biology is evidenced by a rich and abundant literature, yet creative and novel uses of specimens are constantly broadening the impact of natural history collections on biodiversity science and global sustainability. Excellent examples of the critical importance of specimens come from their use in documenting the consequences of environmental change, which is particularly relevant considering the alarming rate at which we now modify our planet in the Anthropocene. In this review, we highlight the important role of bird, mammal and amphibian specimens in documenting the Anthropocene and provide examples that underscore the need for continued collection of museum specimens.\nThis article is part of the theme issue ‘Biological collections for understanding biodiversity in the Anthropocene’.",

"abstractNote": "Museums have an untapped potential to engage students in hands-on learning. Here, we describe the development of a tiered museum-based program at the University of California, Berkeley as a model for engaging undergraduates in biodiversity science. This decade-long effort to increase student participation in collections demonstrates the mutual benefits of undergraduate involvement. Museums benefit from critical help in collections care and an increased intellectual vitality, while students simultaneously gain essential research skills and an unparalleled exposure to biodiversity. Five first steps to creating a program are: dedicate a coordinator, offer credit, diversify participation, create a tiered structure, and build community.",

"abstractNote": "This paper explores what the virtual biodiversity e-infrastructure will look like as it takes advantage of advances in ‘Big Data’ biodiversity informatics and e-research infrastructure, which allow integration of various taxon-level data types (genome, morphology, distribution and species interactions) within a phylogenetic and environmental framework. By overcoming the data scaling problem in ecology, this integrative framework will provide richer information and fast learning to enable a deeper understanding of biodiversity evolution and dynamics in a rapidly changing world. The Atlas of Living Australia is used as one example of the advantages of progressing towards this future. Living in this future will require the adoption of new ways of integrating scientific knowledge into societal decision making.",
