inverse Regional Ocean Modeling System (ROMS), a four dimensional variational (4DVAR) data assimilation system for high-resolution basin-wide and coastal oceanic flows. Inverse ROMS makes use of the recently developed perturbation tangent linear (TL), representer tangent linear (RP) and adjoint (AD) models to implement an indirect representer-based generalized inverse modeling system. This modeling framework is modular. The TL, RP and AD models are used as stand-alone sub-models within the Inverse Ocean Modeling (IOM) system described in [Chua, B.S., Bennett, A.F., 2001. The system allows the assimilation of a wide range of observation types and uses an iterative algorithm to solve nonlinear assimilation problems. The assimilation is performed either under the perfect model assumption (strong constraint) or by also allowing for errors in the model dynamics (weak constraints). For the weak constraint case the TL and RP models are modified to include additional forcing terms on the right hand side of the model equations. These terms are needed to account for errors in the model dynamics. Inverse ROMS is tested in a realistic 3D baroclinic upwelling system with complex bottom topography, characterized by strong mesoscale eddy variability. We assimilate synthetic data for upper ocean (0-450 m) temperatures and currents over a period of 10 days using both a high resolution and a spatially and temporally aliased sampling array. During the assimilation period the flow field undergoes substantial changes from the initial state. This allows the inverse solution to extract the dynamically active information from the synthetic observations and improve the trajectory of the model state beyond the assimilation window. Both the strong and weak constraint assimilation experiments show forecast skill greater than persistence and climatology during the 10-20 days after the last observation is assimilated. The tidal model considered is a semi-linearized one in which kinematical non-linearities are neglected but non-linear bottom friction is included. The parameters to be estimated (bottom friction coefficient and water depth) are assumed to be position-dependent and are approximated by piecewise linear interpolations between certain nodal values. The numerical scheme consists of a two-level leapfrog method. The adjoint scheme is constructed on the assumption that a certain norm of the difference between computed and observed elevations at the tide gauges should be minimized. It is shown that a satisfactory numerical minimization can be completed using either the Broyden-Fletcher-Goldfarb-Shanno (BFGS) quasi-Newton algorithm or Nash's truncated Newton algorithm. It allows the four-dimensional variational data assimilation (4DVAR) to be implemented in a computationally efficient way by replacing the minimization of the full nonlinear 4DVAR cost function with the minimization of a series of simplified cost functions. In practice, these simplified functions are usually derived from a spatial or spectral truncation of the full system being approximated. In this paper, a new method is proposed for deriving the simplified problems in incremental 4DVAR, based on model reduction techniques developed in the field of control theory. It is shown how these techniques can be combined with incremental 4DVAR to give an assimilation method that retains more of the dynamical information of the full system. Assimilating GEOSAT sea level anomalies increased the variability of the north equatorial currents when it was too weak without assimilation. The assimilated run simulates both the 1987 to 1988 sea level rise in the equatorial band and lowering in the tropics. The comparison with Reynolds satellite SST data is useful to identify the upwelling areas as the zones of highest error for the model SST. The SST warming of early 1988 is little changed by the assimilation. It confirms that this warming was determined more by the wind forcing than by the internal dynamics. As previously deduced from inverted echo sounders, we find that the North Equatorial Counter Current (NECC) increased its transport during 1987. The assimilation reveals in addition that the NECC formed a strong gyre with the North Equatorial Current (NEC), Consistently with previous analysis, this strengthening of the gyre was a result of the anomaly in ITCZ position and intensity. The heat gain by the Equatorial Under Current (EUC) was reduced because of this northward drift of the NECC. The South equatorial Current (SEC) was strong in spring and summer, moving warm surface water to the west. The eastward transport of the underlying EUC was thus reduced, leading to a deficit of warm water in the Gulf of Guinea in 1987, Comparisons of the assimilated northward heat transport (NHT) with climatological data estimates principally suggests that there was a heat gain of up to 1 petaWatt in the northern tropics (3 degrees N-18 degrees N) in 1987, The assimilated NHT was nil at 25 degrees N and negative within 5 degrees S-15 degrees S. The 1987-88 warm events in the tropical Atlantic ocean presents a temporal progression from the north to the south. The assimilation presents an increased transport of warm water by the EUC after September 1987. It confirms the positive impact of the mass redistribution on the subsurface warming of the Gulf of Guinea. The other significant impact in 1988 is an increase of the gyre formed by the SEC and the South Equatorial Counter Current (SECC) and an inhibition of the coastal upwelling off Namibia. The major difference to previous attempts to solve this well known problem in a global context lies in the application of a time dependent model that is optimized for a cycle-stationary solution, i.e, the annual cycle is included and the interannual variability is minimized. Furthermore it is shown, that integral constraints on the large scale fluxes are important, when our goal is to get beyond the reproduction of the temperature and salinity measurements and is targeted at a realistic flow held. In order to estimate both the initial temperature and salinity fields as well as the surface forcing a new procedure is developed which is based on the adjoint technique. A sequence of sub-problems is constructed in which either the initial model state or the forcing fields are used as control variables. The corresponding cost functions are minimized iteratively by a gradient descent algorithm while each subproblem involves several years of model integration per iteration. In this paper we report on two assimilation experiments. The first experiment, which uses temperature and salinity data only, fits the observations well. However, it was not very successful in reproducing our knowledge about the circulation and the transports. In the second experiment we gathered more a-priori knowledge in appropriate constraints and also utilize the sea surface height data from the TOPEX/Poseidon mission. Compared to assimilation attempts using stationary models our results clearly profit from taking into account the annual cycle as well as from optimizing the forcing. The remaining model-data misfit stays within the range of the expected errors and the retrieved forcing is, in general, consistent with prior estimates. Thus the model finally provides a reasonable seasonal cycle of the oceans heat as well as freshwater transport that is consistent with prior estimates.
